In that second video, the Porsche-driver really comes off the pace from lap 2 onwards.... With an extra 0.7L capacity, you would expect the F430 to have a stronger top end...

And on the FIA GT circuit, the F430 Challenge is a quicker car where the bigger capacity helps it...

And don't forget that the F430 is at least 5-6 years ahead of the 996GT3 in terms of technology!
